Audio Squeak, Divx/Xvid encoding causes audio chirps

I am encoding MPEG TV captures into Divx 5.0 or Xvid 1.0 using VirtualDub 1.5.10 and any audio codec. Previously, I don't remember exactly which verision, but I had no problems. Now, I get a high pitched squeak or chirp in the audio at seemingly random times. I thought it might be the codecs, but changing video and audio codecs does not seem to help. I've tried numerous bit rates, and MP3 encoders all with the exact same problem. I have even tried raw audio compression (PCM) and it produces the same problem. I then tried the same setup in NanDub to try and localize the problem, but there everything worked fine.

So the quick summary is, no audio codec, video codec or bitrate combination has worked in VirtualDub (or VirtualDubMod) 1.5.10 or 1.5.9, but at some point in the past it did.

I've tried combinations of:
Divx 5.0 Pro and Standard
Xvid 1.0

and

Fraunhofer Pro and standard
PCM

I have no problems with playback of any media and I can encode with Divx/MP3 in Nandub just fine.
