Does using FFmpeg Input Driver to load the video help. Use FFmepg Input Driver with from menu file load - with file load window open you will see 'open files with' select FFmpeg Input Driver then select the video to load, try deshaker again

A GUIDE TO USING DESHAKER
...press the rewind button in VirtualDub... Then, without doing anything else, press the play to output button.

...Make sure you press the play to output button (the one with the little “o” next to it), not the play input button (the one with the little “i" next to it).

I would add, make sure you don't have a timeline selection (in & out points) set. Use the Edit menu, Clear selection.

If you must have a selection (for example to make a short test clip), don't press Rewind, use the Go menu, selection start. If you press play to output when the cursor is outside the timeline selection, nothing happens.

Only use 32 bit version, first. Second, load video and play it start to finish. Deshaker works in two passes. Pass one analyzes the video. Pass two deshakes teh video. If pass one is not completed, it will not have information to deshake it with. Did you try it this way?

I've just learned that, while the above is true enough, there was an important detail left out...

Deshaker 3.0 - The Short Guide
4. Step through the video in some way. One way is to use File/Preview filtered [note: this is the same thing as "play to output"] in VirtualDub, which lets you see all processed frames, but is limited to a processing speed equal to the clip's framerate. To ensure maximum processing speed at all times, use File/Run video analysis pass instead. No useful video is created during this first pass, so there's no need to save the output video.
(Note: If you use File/Preview filtered, it's important that the menu items Options/Drop frames when behind and Options/Sync to audio are unchecked.)
If you don't follow these instructions, frames are skipped in the analysis pass - and the final output is not as smooth as it should be. I suggest using File/Run video analysis pass, as this always works, however you have set Options/Sync to audio.
