I always use an external recorder with my 50D because it doesn't have any audio chip so it can't record sound by itself.
What i do is trying to push both REC buttons at roughly the same time so i end up with a little temporal gap between the tracks. Usually this is no more than +/-200ms.
What i'd love to have is the capability to set a point in both audio and video and align them which is useful when you use a clapper board to sync.
We "just" need the audio wave drawn and the possibility to set marks and align them.
I didn't find this option in vdub so bear with me if it was already requested or present.

You can, but the audio needs to be uncompressed for it to work

On the view menu, select audio display
That will show the waveform

Then
Find your clapboard frame in the video (or a door slamming etc - something that will be distinct in both the video and audio)
Hold down ctrl (or shift, I can't remember which offhand) and drag the audio display left or right with the mouse's left button held down at the same time

Thanks. I didn't know about this feature in VDub. For audio sync I've been using Wombles MPEG Video Wizard which has a slider to adjust sync. Problem is it adds time to the process since I have to do the VDub filter stuff first, save the video then do the sync saving the file again. Each time running the risk of degrading video quality.

The other way to stop degradation is to use a lossless codec like Lagarith for all your inbetween steps
The only disadvantage is the huge file size compared to lossy codecs
