If I have a movie that has some bad frames in it, and I mask them with the scan movie option, I have to do multiple passes by hand, and can't queue it up in job control. It would be nice if vdub would remember that I scanned the movie already and remembered the masked frames

Have you tried 'save processing settings'? If that doesn't save masked frames you could try the latest VDubMod, which allows to cut bad frames instead of masking them. Cut out frames definately get saved with 'save processing settings'.
